Agent Page

Cellucidate Support Nov 24, 2009

The Agent Page is created when the user adds a new agent to their cBook. This is where the user can edit and annotate the agent as well as view the agent's syntactic contact map.

Panel 1 - Title, Description and Actions

The title field is where the agent name is defined. The user can click on the title field to change the agent name. This is the only place where the agent name can be changed. The agent name must be unique within the cBook and has to be alphanumeric. Located below the title, the description field allows the user to add a description of the agent using the text editor. The upper right portion of panel 1 has a three buttons - Copy, Actions, and Help. Copy allows the user to make a copy of the agent into either the current cBook or a different cBook. The Actions drop-down menu displays two actions-Delete agent and Display User Guide. The user can also access the user guide by clicking on Help, which briefly describes the agent page.

Panel 2 - Diagram & Kappa

This is where the user can modify the agent graphically via the graphical editor or directly in the Kappa string. In the edit mode of the graphical interface, the user can add sites and states to the agent either by clicking on the "Site" or "State" buttons or dragging the buttons onto the agent. The cursor will automatically appear on each new site or state so the user can name it. The user can also double-click on a site or state to edit its name at any point. The user can edit the agent by typing Kappa into the Kappa string text box. After modifying the agent, click save and changes will be updated throughout the cBook.

Panel 3 - Contact Map

A contact map is a graphical representation of "who binds whom", essentially a map of the agent interactome that is defined by the rules in the cBook. The contact map is a local view contact map from the perspective of the current agent, and that displays interactions that are one degree of separation removed from the current agent. The user can zoom in (+) and out (-) as well as make the map full screen. The sites on the agent can also be displayed using the "Show Sites". The "Search" allows the user to find a particular agent they are looking for. See Contact Map for more information.

Panel 4 - Synonyms and Annotations

This is where the user can annotate the agent and link it to online biological databases when the agent represents a known biological entity. The user can add synonyms via the "+Add" button, and then choose from a list of databases to reference. The user can also type in the synonym using free form. The user can add annotations in the similar manner, and annotations use the text editor. See Annotations for more details.

Panel 5 - Related Rules and Related Models

This shows the rules and models that the agent is involved in. Clicking on the rule or model links will redirect the user to the corresponding rule or model page.
