Modeling Recipes

Ty Thomson Feb 02

I'm creating this thread as a place to maintain a list of simple models that demonstrate how to model various biological situations in Cellucidate - in effect, these models can serve a recipes for parts of more complex models.  Please add your own thoughts and models to the list.

Simple Receptor Tyrosine Kinase

To start things off, we have a simple receptor tyrosine kinase model.  This is a model that all new users get on their bookshelf.  It is a nice demonstration of ligand binding to a receptor and activating the receptor's kinase activity.  This model could obviously be modified and augmented to represent specific RTKs.

Compartmentalization

Many users have asked about modeling compartments in Cellucidate.  Although we currently do not have an explicit mechanism for representing compartments, compartments can be modeled using states.  For example, have a look at the Compartmentalization Demo.  Note that the discussion forum also contains a topic on Compartments and Localization.

G Protein Coupled Receptor

In addition to receptor tyrosine kinases, G protein coupled receptors (GPCRs) are another very common type of receptors.  In fact, the human genome encodes thousands of GPCRs.  Check out this simple model of GPCR and G protein activation.

Hello Ty, here is another basic model I just uploaded on cellucidate: http://www.cellucidate.com/books/182412-an-allosteric-Ising-ring; it is not re-useable per se, but certainly the concepts of allostery and conformational spread which date back to papers of Bray, Le Novere and Duke are of general relevance in bio-modelling.
